He again led the National League in triples in 1985, and in 1987 enjoyed one of his finest seasons, batting .272 with career highs of 28 home runs and 100 RBIs, along with 15 triples and 35 stolen bases. The 1989 season marked the end of Samuel's original tenure with Philadelphia. In June, the Phillies traded him to the New York Mets in the notable deal that brought Lenny Dykstra and Roger McDowell to Philadelphia, a transaction that would have a lasting impact on the Phillies.

Samuel continued his career with several organizations and earned his third MLB All-Star selection with the Los Angeles Dodgers in 1991. Over 16 Major League seasons, he accumulated 1,578 hits, 161 home runs, 396 stolen bases, and 102 triples. He later returned to the Phillies organization as a coach, continuing his long association with Philadelphia.
