The 2006 season represented an important step in Samuel's post-playing career. After serving on the Detroit Tigers' Major League coaching staff from 1999 through 2005, Samuel was hired to manage Binghamton for the 2006 season. His B-Mets finished 70-70 in the Eastern League, with Samuel managing all 140 games.

Samuel's Binghamton roster included a number of players who would reach the Major Leagues, including Carlos Gmez, Philip Humber, Matt Lindstrom, Mike Nickeas, Mike Pelfrey and Joe Smith. Following his season in Binghamton, Samuel returned to the Major Leagues as a coach with the Baltimore Orioles and would later serve as Baltimore's interim manager in 2010.
